Endnote
Pointers from Dr. Frohman:
1) You should almost never (only as a last resort) enter a reference manually. Instead, go to PubMed, do a search, click the boxes next to the citations you want to put in your Endnote file (if there is more than one citation), and then use the pull-menu on the page ("Send to"; check "citation manager" bubble; click "create file" button). This will only work if the Endnote application is already open and a library is open. If you have more than one library open, the one most recently in use will be used to receive the citation. To find a single reference in PubMed, can just type the PMID number into the search field.
2) Paste the citations from Endnote into your manuscript. You can choose to either have them rebuild the list every time you do that or rebuild only when you ask it to. It depends on the speed of your computer as to how annoying it is to have the auto function on.
3) Learn how to use Output styles, editing an available style to customize for your needs. For grants, if there is no space limitation for references (true for NIH, not always true for others), I used "numbered" with up to 20 authors shown. This will conserve some space vs using "1-2 names et al" in the text citations. If you really want to save space, start with Nature or something that uses superscripts.
4) When you are all done, make sure to format the reference sections (font choice, justification, space between citations) to make it look nice. Helps reviewers.
P.S. There are other reference manager options - not just Endnote - but talk to your mentor before investing energy in time in any particular platform. If you will be passing papers and grants back and forth, it will be irksome to both of you if you are using different (and sometimes non-collaborative) platforms.
